Influence of the Method of Hydrogen Atoms Incorporation into the Target Protein on the Protein-Ligand Binding Energy

Выбор метода подготовки белка-мишени, в частности, метод протонирования белка, может значительно повлиять как на пространственное расположение добавленных атомов водорода, так и на зарядовые состояния отдельных молекулярных групп аминокислотных остатков. Это означает, что при вычислении энергии связывания белка и лиганда различные способы подготовки белка-мишени могут привести к существенно разным значениям энергий связывания, а в случае докинга (позиционирования лиганда в активном центре белка) - к различным положениям лиганда в активном центре. В данной работе было проведено исследование влияния способа расстановки атомов водорода в белке-мишени на энергию связывания белок-лиганд. При этом исследовались случаи, когда все атомы водорода белка-мишени были зафиксированы или подвижны. В результате для тестового набора белков-мишеней, приготовленных шестью различными программами, показано, что энергия связывания белок-лиганд может существенно зависеть от способа добавления атомов водорода, и различия могут достигать 100 ккал/моль. Показано также, что учет растворителя в одной из двух континуальных моделей несколько сглаживает эти различия, но они все равно могут оказаться порядка 10 - 20 ккал/моль. Более того, мы показали, что докинг лиганда, проведенный с помощь программы SOL в закристаллизованный с ним белок, приготовленный разными способами, может дать существенно различные результаты как по позиционированию лиганда, так и по оценке его энергии связывания с белком в зависимости от способа добавления атомов водорода к белку.
